Yes, an FPGA can run linux.  There are several projects that have done this.  One is the OpenRISC project, another solution was recently posted on this blog surrounding MicroBlaze.  I know RISC-V can run linux, although I haven't heard of an FPGA solution that does it.  Likewise, I wouldn't be surprised if there was a NiOS II processor setup that could do run Linux.

Understand, though, FPGA's are sold by the amount of logic they possess.  Just because it is possible, doesn't mean all FPGA's have enough logic to do so.
