A smarter way is to buy a FTxxx module and play around with that. If you are going to change settings on a board that uses the FTDI bridge device to configure the FPGA at least start off by reading the factory settings of the configuration EEPROM contents and saving it to a file for reference should you loose some valuable functionality from your experimentation. Fortunately, there's always someone at Digilent waiting for a chance to help those in you predicament again and again....

Even if you are intending to modify a cheap FTxxx module there's nothing in the utility that will prevent you from rendering other USB devices useless if you aren't careful and following a clear minded well informed and well thought out approach.    

All of the signalling for synchronous FIFO 245 mode appear to be connected so it's possible that the USB104-A7 can have a higher data transfer rate than the Digilent supported DPTI API provides but this is unlikely unless you are transferring large data sets from/to a DDR buffer. Also, the PC OS and other considerations will have a significant impact on results. Most people will be better off just using the modes that are supported and avoid the hassle that comes with one particular FT232H interface mode.
