I purchased a HS2 JTAG programmer to replace a Xilinx programmer whose software is not going to be updated to support the XC3S50AN on Windows 10. This FPGA reads its program from internal flash memory on power up and starts running it. When I use the HS2 to program it using the software I downloaded here

it appears to load the BIT file into the FPGA, but it does not appear to be able to program the BIT file into internal flash memory like Impact does.
How do I program FPGA's internal flash memory?
