    No need to apologize for being new, we were all new once!
    1. Yes you are correct Adept is a tool to program files to the board and does not do any synthesis or implementation. The thing that I use adept for most often is when I run into compatibilty or driver issues with either Xilinx ISE or Vivado. For example the other day I needed to test a project from ISE and iMPACT couldn't locate my board. I pulled up adept and it programmed my board fine. It's the tool I suggest in lab when any of the students in my lab can't get their board programmed. Adept should work on Windows 10. In other words you could use it in the place of the Vivado Hardware Manager or iMPACT.
    "Configuration files can be programmed using Xilinx’s ISE 14.2 (or higher) development tools, using Digilent’s Adept system, or using older versions of the Xilinx tools if Adept is also installed. "
    From the reference manual, it looks like using adept is only necessary depending on the version of ISE you have installed. 
    2. As for programming the QSPI flash, I found this video that goes through how to do that on the atlys board with iMPACT, you'll have a different device selected, but the process should be about the same. 
    If you are using Vivado, you can also program the QSPI flash with the Vivado Hardware Manager, which downloads with vivado. It is analogous to iMPACT for ISE. The Basys 3 programming guide goes through how to do this. 
    3. As far as using Vivado vs using ISE. Vivado does not officially support Spartan 6 devices, however jcolvin found this blog post about how to get it to work. Neither of us have done it though and its not officially supported to I'm not sure if it works or how intensive a process it is. The comments seem to suggest that it does work.
    4. Although Windows 10 is not officially supported by ISE there is a workaround for getting ISE to work on Windows 10. I myself have gotten this to work with Windows 8 but haven't tried Windows 10. This post suggests the same workaround for Windows 10.

    Hi Troy,
    So sorry for the confusion! That link appears to have disappeared in the launch of the new website. 
    I've posted it on the Design Resources section of the resource center for the Zybo. I'll work on finding the places that reference it and fixing the language. Thanks so much for letting us know!

    I would recommend reinstalling the Xilinx drivers. You can find instructions in the Xilinx post about reinstalling drivers. .

    I found a fix that has been working for people on the Xilinx forums. There are two ways to fix this, rename C:\Xilinx\Vivado\2015.2\tps\win64\xvcredist.exe to anything else, or add the line "set XIL_PA_NO_REDIST_CHECK=1" after line 115 in C:\Xilinx\Vivado\2015.2\bin\loader.bat.
    Please let me know if this ends up working for you guys.

    Jonathan,
    I moved your question to a more appropriate section of the forums.
    As far as the book goes, the content as far as the background concepts and coding examples will all still apply, but there will be some changes with different boards. 
    If the software has changed between boards then the screenshots and steps for software will be different. As well as that, you will have to use different UCF or XDC files specific to the board you use.
    To figure out what software to use with which board you can view this post.

    I'm currently working on a guide for moving a project from one board to another by changing the UCF file. That will help you understand the UCF file enough to use it. I will comment on this thread when I've finished it.

    You should only need one license for Vivado. The license is locked to the device on the board so you couldn't use a different type of board. Since you are only using the ZYBO, using one license to generate a bitstream for all four boards should work fine.
    You would only need to claim more than one voucher if you wanted Vivado on multiple computers.

    Can you be more specific?  Do you mean changing the external system clock speed by changing the oscillator speed?  Change the system clock in the FPGA design? or change the operating clock dynamically after the project is built and loaded on the FPGA?

    I would suggest going through the project getting started with FPGA. It outlines all of the software you need to design and program your board as well as the processes involved.
     
    It's likely that the bit file that you are using was not configured for the Nexys 3, a step which happens in the Xilinx ISE Design Software. You can get a free version of the Xilinx ISE Webpack here. 
     
    Once you've generated the bit file in ISE, then you can program the board with Adept.
